Algorithms
In case you are searching for implementations of algorithms that I have been involved in the development of, note that:
- Network-Based Statistic (NBS) - NBS is a software package designed for testing hypotheses about the human connectome. It is made freely available to the neuroimaging community under the GNU General Public Licence. NBS v1.1 was released in August 2012 and can be downloaded from the Brain Connectivity Toolbox. Thanks to Mika Rubinov and Olaf Sporns. NBS v1.1 is also available for download from NITRC. An earlier version of the NBS is available as a plugin for Connectome Viewer. Thanks to Stephan Gerhard. New features to v1.1 include:
- Graphical user interface
- Statistical design specified with general linear model. Covers most statistical designs, including t-test, F-test, ANOVA, ANCOVA, multiple linear regression, etc., and enables modeling of nuisance covariates.
- NBSview, a basic network viewer modeled on SPMresults
- Exchange blocks for repeated measures designs
- Options to measure network size with intensity or extent
- False discovery rate (FDR) option

- Spatial Pairwise Clustering (SPC) - SPC will be made available soon.
- Random grey matter node parcellation - Matlab functions to randomly parcellate grey matter compactly or uniformly into a predefined number of nodes. Uniform parcellation ensures nodes are equal in volume. Compact parcellation ensures nodes have a low surface area to volume ratio (i.e. compact), but the volume of the largest node can be up to twice as large as the volume of the smallest node. Neither of these strategies preclude discontiguous nodes due to grey matter non-convexity.
- Hirschberger-Qi-Steuer (H-Q-S) - A Matlab function implementing the H-Q-S algorithm, which generates a null correlation matrix that is matched to a given covariance matrix. The algorithm takes as input a covariance matrix and returns a null correlation matrix. The mean and variance of the off-diagonal elements (covariances) and the mean of the diagonal elements (variances) of the covariance matrix are matched. H-Q-S can be used in place of Maslov-Sneppen rewiring for normalising network measures in correlation networks.
